How to Auto Annotate a Sequence via BLAST

Auto Annotation allows you to automatically annotate an unannotated or partially annotated sequence by using BLAST to find similar sequences in the NCBI's BLAST database then annotating your sequence with matching features found in those hits.

How to AutoAnnotate a sequence using BLAST.

  1. Open up your sequence.
  2. go to DATABASE | AUTO ANNOTATE SEQUENCE (VIA BLAST)...
  3. The upper pane of the setup dialog shows options about the BLAST search.
  4. The lower pane shows options about what features to annotate. If you wish to also modify existing features to change their graphical attributes, change the bottom drop down menu to Replace Features and Qualifiers for Existing Features. However, if you wish to just create new features then leave the setting to be Leave Existing Features and Qualifiers Unchanged". You can also just modify existing features by selecting Replace only Graphics for Existing Features.
  5. Click OK.

For longer sequences searches will take considerable time. However, you can close the job and allow it to be run in the background using the Job Manager.

Once the job has completed you will be presented of a summary of what features have been found and modified.

A "duplicate" is any feature of a type that has the same start and stop as another feature of the same type, regardless of qualifiers. If there are two CDS features that have the same start and stop, they are considered to be the same even if they have different qualifiers, descriptions etc..
